This is almost certainly nothing to do with the BP objects as it does not cause errors, rather it just effects the display of data.
I always recommend indexing user a user that has SAP_ALL, since the indexing uses the authorizations of the user executing the indexing. If you are getting errors in ST01 then it seems that there are authorization issues. However, this does not usually provide errors - rather it prevents data from being indexed.
Can you re-try with a user with SAP_ALL to confirm if this is authorizations or not?
